I am new here and want to find some help, I keep getting FFXI-3331 error and how do I update the server coz it is just newly compiled today? I can log in to other server but just cannot log in to mine.

It is saying the client and server does not match.
The simplest way is to find the version.info file, and change as the error message shows.
Your server is saying:
got 301606xx_x, expected 301604xx_x
Check what version your client is, change the version.info to that version, restart servers, and you should be able to log in.

Thank you, I can pass the log in screen now but got FFXI-3001 error and cannot get into game.

I get the same error, corrected the version issue... but now get the 3001 error when trying to get into the game...
I was able to create my character but when it goes to let me in the server .... it times out with the error 3001
